The problem with the transponder is that civilian radar doesn't actually scan all the skies.. it only plots the transponder. So, no transponder = the plane doesn't show on any civilian radar. It will however show on military radar.

Hijacking for electronic warfare purposes seems plausible. The other unfortunate thing is that only about 15% of terrorist incidents over the last 20 years have actually been claimed.. so it's entirely plausible that we will never know what happened.

No, that's not it. Pilots change their transponder to code 7500 to indicate they are being hijacked. Having it set to one code that hijackers may not recognize is a lot better than constantly turning something on and off. There are several standard squawk codes that pilots use. 7700 indicates an emergency. 7600 indicates radio failure. 7500 indicates hijacking.
